چکیده

Molecular phylogenetics deals with the inference of evolutionary relationships among individuals, populations, species and higher taxonomic entities using molecular data. Bymodelling patterns ofmolecular change in protein anddeoxyribonucleic acid (DNA) sequences over time, scientists now routinely reconstruct evolutionary histories of species and evaluate confidence levels of the inferences. Molecular phylogenetic inferences have been not only supportive of traditional phylogenies, but also instrumental in resolving some difficult questions regarding branching orders within many evolutionary lineages. Because of the vast and growing databases of molecular sequence information, this area promises to be an important key to understanding the history and relationships of all life forms on this planet.

Coalescent-based species tree estimation: a stochastic Farris transform

The reconstruction of a species phylogeny from genomic data faces two significant hurdles: 1) the trees describing the evolution of each individual gene—i.e., the gene trees—may differ from the species phylogeny and 2) the molecular sequences corresponding to each gene often provide limited information about the gene trees themselves. In this paper we consider an approach to species tree recons...

Problematica are taxa that defy robust phylogenetic placement. Traditionally the term was restricted to fossil forms, but it is clear that extant taxa may be just as difficult to place, whether using morphological or molecular (nucleotide, gene or genomic) markers for phylogeny reconstruction. We discuss the kinds and causes of Problematica within the Metazoa, as well as criteria for their reco...

On simulated annealing phase transitions in phylogeny reconstruction

Phylogeny reconstruction with global criteria is NP-complete or NP-hard, hence in general requires a heuristic search. We investigate the powerful, physically inspired, general-purpose heuristic simulated annealing, applied to phylogeny reconstruction. Simulated annealing mimics the physical process of annealing, where a liquid is gently cooled to form a crystal. During the search, periods of e...

Calculating bootstrap probabilities of phylogeny using multilocus sequence data.

Phylogeny estimation is extremely crucial in the study of molecular evolution. The increase in the amount of available genomic data facilitates phylogeny estimation from multilocus sequence data. Although maximum likelihood and Bayesian methods are available for phylogeny reconstruction using multilocus sequence data, these methods require heavy computation, and their application is limited to ...

A novel molecular marker for the study of Neotropical cichlid phylogeny.

The use of molecular markers has contributed to phylogeny and to the reconstruction of species' evolutionary history. Each region of the genome has different evolution rates, which may or may not identify phylogenetic signal at different levels. Therefore, it is important to assess new molecular markers that can be used for phylogenetic reconstruction. Regions that may be associated with specie...
